When Charlie is kidnapped, Lucy tries to turn herself over to Tom but he demands she return Jules instead. Kira and Eleanor uncover the identities of the twelve people that Darros wants to print, but it may be too late to stop his plans, despite Xander's new desire to help them after learning more about Darros through his memory drug trip.

With help from Jules's mom Neva and a surprise visitor, Kira makes progress on discovering what Darros's plan might be for the print outs. Jules begrudgingly helps Xander who takes all of her memory drug to learn all he can about Darros. What he sees with the drug's assistance seems to change his mind about wanting to fill Darros's shoes. Lucy calls in assistance from Jack to help nurse Craig's gunshot wound, and Craig reveals some personal things about his past.

Lucy seeks help from an ex to determine the significance of the device that Jules stole from Darros. Jules takes Eleanor to visit her mother to convince her not to give up on finding a cure for early on-set Alzheimer's. Kira tells Lucy the story of why she decided to print Lucy, revealing that her love for her wife Eleanor was what caused her to cross that ethical line in the sand. Lucy challenges Kira's decision, which leads to a surprising reveal for both women.

Lucy and Jules examine the details from their shared dream, which leads them to new clues about the original copy. Kira is concerned that Mr. Darros might hurt Lucy, and she gets more help from Emily to locate her.

Lucy and Jack track down a lead that might provide information about Jules's past, while Jules herself is starting to look at her life with more scrutiny. Charlie tries to deal with her guilt about having to shoot someone to protect Lucy.

Lucy interrogates Jules, the young woman who looks like the person she sees in her nightmares, to figure out how much she knows about their origins. Kira receives a surprise visitor who came to check up on her after she called Cosima with some concerns. The suits following Lucy ask their boss for permission to use deadly force against Lucy.

As a farmhand in the country, Lucy had found safety and comfort from her tumultuous past. But when people from her past catch up with her, she decides to confront where she came from in order to protect her found family and her new life.

Vivi teams up with Jay to free Cosima from being detained by the Department of Defense. Kira confesses quite a bit about herself and her family to Em when she realizes the seriousness of what may be happening in Nasgwine'g. Delphine decodes the information Sturgis stored in the DNA sequence of some hair, which leads them to a locker at a local social club.

Clone Club tries to deal with the stress of being publicly outed as clones as they try to track down Cosima. Jay recruits Art's help following up on Strugis's clue about the TAG project. After overhearing Dr. Bai talking about GeneKeep's data breach, Kira and Em follow him to the Nasgwine'g community where strange things seem to be happening around its mayor Gilles Sauveterre.

Suspected of murder and terrorism, Cosima endures detainment and questioning from the RCMP. Vivi finally comes face to face with a member of Clone Club. Charlotte's condition worsens, and she makes a decision that affects all the clones.

Clone Club touches base about the unknown clone who seems to be involved in the GRIT explosion, but they don't realize that Vivi is listening in on the call. Art does his best to handle Jay's questions about Katja, Cosima, and Beth so that he can pass on a warning to Clone Club. Kira notices something strange happening on GeneKeep's servers. The investigation into the bombing at GRIT resurrects some old problems for Art, who receives a visit from a determined RCMP officer asking about the Katja Obinger case. Cosima learns more about what was going on at GRIT, while Charlotte and Alison head to the United States to inoculate a sick Leda clone. Project LEDA ended eight years ago, and Cosima has spent that time playing it safe professionally. But when she interviews for a job at the Genetic Research Institute of Toronto, Cosima is confronted with her DYAD past and insinuations that DYAD's work has been continued. When GRIT is bombed soon after Cosima's interview, Delphine tries to use her contacts in national security to find out more information. Charlotte finds evidence on the internet that an unknown Leda clone in Boston is suffering from the clone disease, which reignites tensions concerning whether the clones should go public about their identities.

Kris and Stephanie are reunited along with the sestras to talk about Orphan Black: The Next Chapter, an audiobook/podcast hybrid produced by Realm and narrated by Tatiana Maslany.

Orphan Black: Deviations is a six-issue comic book miniseries with a "what if" setup asking what the plot of Orphan Black would have been like if Beth hadn't died. The series touches on a lot of events from the entire five seasons of the show.
